My best guess about all of this is that Vanessa isn’t “Vanessa”, just like Gregory isn’t “Gregory”. The series has precedent for robot body doubles and robots that “age” through different life cycles in new robot bodies (ie. Charlie from the books). Vanessa and Vanny are probably either the same person but different stages of the robotic life stages, or Vanessa is the robotic body double of Vanny, who is the real person who has been corrupted by Afton. Just like Gregory is the awakened robotic body double of the Crying Child (created by William after the bite of 83) awakened by something.
Also if was the giant pizza plex but we would have found vanny's suit just like how we found that secret place and moon drops lair
I think the ears she mentions seeing in the photo is actually burntrap since his ears are visible in other shots.

Though, the two people theory begins to crumble when you take into consideration the CD's and Help Wanted. Glitchtrap only ever successfully breached 1 person's mind in Help Wanted; Vanny/Vanessa. We see her mask at the secret ending of the Curse of Dreadbear Corn Maze game. When Vanessa mentions that she locked away Bill/William in the CD's, this is referring to Princess Quest. Which automatically means Vanessa and Vanny are the same person, Vanny is just heavily influenced by Glitchtrap, that's why client 46 is a skilled hacker. The rooftop ending could be explained as her soul, because if she were a real person she should be getting to safety, not standing on top of a burning building.
46 might be Gregory

Definitely agree about the game being purposely vague and that the story likely changed over development, so I see breadcrumbs leading to both theories and wonder if some key information is being saved for the potential DLC?
