The biggest mystery of this game… why tf would they allow this company to build this mall when there are so many deaths and disappearances tied to this restaurant franchise? They keep letting them build more and never shut them down asap lol.
I think instead of Michael it is charlotte's consciousness as how would they be able to scan him in when he wasn't an animatronic. If you remember in fnaf 6, Henry said to Charlotte, "It's in your nature to protect the innocence." The 'innocent' being Gregory.

i just have a random theory i ask what if gregory is crying child? same clothes, and when crying child died a message popped up saying "i will put you back together" What if it happened, and gregory is an orphan because of his father demise. Micheal may be freddy and hes glad to be with gregory as a make up for what some call a simple childhood prank turn into something horrific and feels happiness because he feels what may been his put back together brother. I agree with the "Freddy is Micheal" theory and have an explanation for how it's possible, as said Freddy and his friends were brought down there to be hacked by william Afton, well Micheal saw an opportunity and lached his remnant onto freddy, how is Micheal remnant still there? Well Micheal was a human meat sack with a soul, not a animatronic, so while the components of the the animatronics with remnant on them burned away Michaels body remained as ashes so his remnant was apart of the ashes and Freddy may have stepped on them causing Micheal to lached onto freddy
I think the Vanessa looking at her lookalike means something else. I think it is a clue to who Gregory is. I think Vanny is a lifelike replica of Vanessa, that Afton inhabits. As for Gregory, his behavior and the fact that you can find little hideouts where he has been staying for some time, hints at the fact that he is different. I believe he is a lifelike machine, or a robot that can take on the appearance of a boy, much like Baby can change her appearance. This has heavy ties to the books.

Hmm, you know, I don't think Good Vanny ending is the true ending. It seems more to me that the fully 3D animated Afton one is suppose to be the true ending, since instead of ending with comic, it ends with Freddy and Gregory fully animated, sitting on the grassy hill together.
I really don't think Freddy is Micheal. That just doesn't make sense to me. Micheal, Henry, Charlotte, Elizabeth, and William died in that fire. William was a part of Springtrap for so long that his Remnant got imbued into those circuit cards, but Micheal was a part of Ennard for like a week. The little bit of Remnant that he had was injected into him by the Scooper, and it lasted him long enough to release all the other souls trapped by William and the Puppet. That fire destroyed what Remnant Micheal had and he died. There's no circuit cards for his consciousness to move to.
Nah man, the disks paint a pretty clear picture that Vanny and Vanessa are two different people. One of the disks straight up talks about how Vanessa was seen talking to Vanny. The therapist assumes Vanessa to be Vanny "The image is pretty distorted, but that's you, isn't it? I think it looks like you. And you're not alone, you're talking to someone; or something. Those look like rabbit ears. You think that's funny?"
Freddy being Michael is a really cool theory that I hope turns out to be true, I will wait until matpat's verdict though as he usually explains his thoughts very convincingly and thoroughly and I hope he comes to the same conclusion as you
And just like all FNAF games, they all turn out to really be about saving someone who no one suspected. In this case, the whole game is about saving Vanessa.

Personally, I would change the endings to just one; otherwise it gets confusing as to what's real and what's not. One is going to be the "true" one anyways, so why not just make it the only ending?
