The reason the counter goes up by 1 when you stand underneath the beach ball hurricane is because they bounce off of you, too.
They bounce once off of every single other beach ball, so since there's 999 it means they bounce 998 times. With you there, it adds one to make 999

A mod would still be ideal obviously, but until one is found/made you might be able to set your auto-clicker to alternate clicking two locations.

I got curious about writing a mod for this and looked through the game's code. The projectile limit is hardcoded into the function for spawning a projectile, meaning the quickest way to change it would be to rewrite the projectile spawn behaviour from scratch. It's an interesting idea, but I don't think I have the patience to do it myself…
You can use an autohotkey script to spam beachballs
