Just don't talk to X6-88 and clear the Libertalia without him. He will teleport to you inside at the point where he gives you the code.

the "aggressive" responses with synth Shaun are pretty hilarious. i'm thinking i'll need to do a run sometime that involves a lot of booze and nothing but surly responses — they're the only dialogue i haven't heard much, and i think they're worth a listen.
Since you seem to miss the Ada attack site loot, Zoe has a set of the goggles you go to the Vault in Far Habour for.
Lots of good stuff in this episode. Mysterious Stranger appearance, Art v. Art (Round 8 if memory serves) and some cool dialogue I too had never experienced.
As for Libertalia, I do believe that Neil below is correct and that you can clear the whole place without X6 if you just don't talk to him first.
