I think it's a relative high chance that the huge majority would follow orders regardless judging from historical standards when soldiers have been told by high authorities to commit warcrimes or mass executions. Especially since they are bred from the beginning to follow orders to a higher degreee than ordinary humans.
DIdn't the Grand Inquisitor come in league with the emperor after order 66 in the comics? In this story's timeline it wouldn't be possible for him to be the Grand Inquisitor just yet right? Wouldn't he just be a jedi on the verge of going dark side? Someone correct me if I'm wrong though.

I find it Ironically funny that when the jedi or clones A Civil War, start acting on their own, as well as finding some dark truths or plauqes they can't ignore is when the jedi actually start getting their act together and finding some clues to Palpatine plans and after a new stage of the conflict. Things start getting better than the original before they get worse.

What if order sixty-six just made the clones hate Palpatine? Like, not go off and try to murder him, but like, "This old geezer is trying to order us around? How dare he?!" The clone army ceases taking orders from Palpatine as they now universally despise him and henceforth,completely disregard any and all authority he has as chancellor.

If order 66 only half worked… the future Rebel Alliance would be getting a ton of battle hardened soldiers and a small Jedi Order wighin the alliance… lead by Aayla Secura of course..
I really wish we could get a trilogy where around 2,500 Jedi survived and thousands or even hundreds of thousands of clones joined the Rebel Alliance. Think… Rogue One but with Aayla Secura, Plo Koon and Shaak Ti planning missions with Jedi strike teams with rebel and rebel clone commanders.

This reminds me of something I always wished they did in the battlefront games. Especially cuz the 2005 BF2 did it in the campaigns. I wished the game creators made it where any factions can fight. At least in instant action. Like the battle droids fighting the empire. Or the rebels fighting the clones. Or the cis fighting the first order. The 2005 games campaign did it twice. Clones vs stormtroopers in kamino and on mustafar the storm troopers fought a battle droids factory.

Ok so here is my head cannon since the 187th legion is my favorite clone legion the way i chalk it up they never received the order because mace windu was dead and palpatine would have never issued it to them especially since at the time they were on courosaunt not on an active battlefield and there jedi general being dead there was no reason for them to be issued the order they were either in there cruisers or barracks or exploring the city at the clone bar more than likely but given they were so loyal to mace windu when no one could find the general for hours they would look and for him at the jedi temple ultimately coming across the assault on the jedi temple and either try and stop there brothers or just flee the planet and republic in horror and going into hiding
