What if Vegapunk turned on the government at some point, but this clone that claims to be him betrayed and replaced him? He could be imprisoned somewhere in the island
I want Vegapunk to be a gamer, like he invented videogames , and his own gaming setup , that'd be so jarring and confusing for the characters, but perfectly understandable for us , he is 500 years in the future after all
Or, an alternative explanation:
She IS Vegapunk, and the one the Marines know is the cyborg/clone/whatever. It could easily be "No one takes a woman in this field seriously" or, my personal preference, that she wants to be free to pursue her own goals, so she doesn't make herself known to the Marines to maintain some semblance of foing her own thing anonymously.

I bet Vegapunk is prohibited from going outside, possibly in jail or just under heavy security, so he's only allowed to work remotely through drones

What if VP did have clones and thoses clones have different personality? So there is a VP loyal to the WG and there is a VP that is rebellious hence allied with the revolutionaries
Vega punk having high standards could also explain Momos fruit being deemed a failure because the dragon is peach instead of blue
Maybe Judge took the blueprints of Vegapunk’s 66 cyborg and tried to perfect it by using his children. Cyborg’s are important because pluton is the ultimate machine that transform into a ship, plane, and humanoid.

Like i dunno the island ate a devil fruit or whatever and achieved some sentience that would eventually count as the first Vegapunk. Then the WG somehow discovered this insane island mind super brain and compelled it to work for or alongside them. The result is the Vegapunk form, a human representative or set of beings which can communicate more easily with the WG. It also fools others into thinking theres an actual Vegapunk when its something stranger. The "I work for the government despite my mediocrity" line and "they call me their scientific genius" lines really get me here. Like something non human
