If you had met the 4 synths, you would find that they were all very afraid of the Institute and risked everything to escape. And yes, his own mother used as an experiment rather than teleporting you to the care and safety of the Institute. Quests are only one part of FO4. Exploring, companions, settlers and settlements make the game last for so much longer.
Krista, you really have a talent for turning otherwise regular gameplay to poignant storytelling. Playing Nate's recording while looking towards the Boston skyline, gunning down raiders in a rage, taking the new romantic partner to pay a visit to the dead spouse, darkly poetic. Don't feel too bad about not moving forward with the Railroad. Spoiler to anyone who hasn't played the game up to this point: Going too deep with them would've led to direct conflict with the Brotherhood leading to the destruction of the Prydwen, which would be inconsistent with your character given the attachments she's made, especially to Jojo. On the flipside, be careful what quests you accept from the Brotherhood from this point on, it could lead to conflict with the Railroad (and possibly the Minutemen). Best to avoid Kells and Teagan… I agree with your thoughts on how the conversation with Shaun went down; it was consistent with your character. And just to add to it, he could've just ordered a Courser to pick you up from your cryo pod and teleport directly to the Institute if he really cared. Instead, he orchestrates a direct and potentially deadly confrontation with Kellog, a man Shaun kept employed despite knowing the man murdered his father, "just to see what would happen". Even worse, he has control over those Synth Eradicators roaming the Commonwealth and they have been actively trying to kill you since you stepped out of the Vault. In contrast, the Minutemen were friendly from the beginning. The Railroad were elusive but would turn out to be trusted allies (even though they threatened and pointed their guns at you on first contact). The Brotherhood, despite being viewed by many as extremist, were cordial if a little stern, and eventually rather accommodating (and unlike the Railroad and Institute, didn't point their guns at you or in the latter's case, try to kill you on sight). I know Father is Shaun in the official lore, but in my head cannon, my character strongly suspects that this is just a mind f*ck by the Institute, and that this "Shaun" while sharing his DNA, is just another synth, with the real Shaun already dead. And waving away the death of the Sole Survivor's wife, supposedly his mother, as "collateral damage", that's just unforgivable (actually Nora's alive in my game thanks to a mod, but Father doesn't know that and it's really beside the point).
So, even though you can no longer take down the Institute with the Railroad, you can continue to work with them to help synths in the Commonwealth. Your game isn't quite over, even after you've concluded your 'dealings' with the Institute. I commend you for the choices you make during your conversation with Shaun – they came from the heart and they are the most honest expression of how your character views the situation (based on how you've described her thoughts in other videos).
Also, frame rate drops during the Battle for Bunker Hill are normal. I've played on console and PC, and it happened with both. Even prior to the current patch, I noticed some pretty big hits to frame rate.

The railroad never cared for you, krista. They just wanted to use you. Side with the brotherhood, we love you, especially jojo and the power armor that's been calling you to wear 😂. Shaun used you and never cared at all.

Talk to Preston, you can start a quest known as forming ranks now. They will be available to take down the institute. The more fun faction is the BOS.

This is not a bad ending. Defend the Castle and then you'll have the forces to attack the Institute. Getting close to the end.
