I think at the end he was implying that the missing animatronic hiding in plain site is foxy. Those endo skeletons are a lot like how foxy worked in fnaf 1. You have to check on his area so he doesn't move.

To be honest I just figured those old burnt parts that were coded into FNAF VR that brought back Afton also had some Baby parts mixed in. Maybe Afton somewhere deep deep down still cared about his children and decided to give this body (Vanessa) to his daughter first.
