Weather dogmeat is a synth or not doesn't take away his good boy status, as we all know, gen 2 synths are indistinguishable from their non synth counterparts in both body and mind. And the fact that Shaun may have created a loyal companion for his father just makes it more meaningful.

We fight multiple attack dogs in the game that look like normal dogs. So his appearance is literally not an issue.
Cait, Preston, Strong, Piper, McCready, Curie, Decon, Nick, Danse, and Hancock all can take a mini nuke to the face; followed by a fusion explosion of a 200 year old car blowing them 50m backwards and stay in one piece and only need a stimpack. Nor do they really take radiation damage. This is a game mechanic nothing more.
