That ending is fascinating because it looks like the disease was something that forces evolution on a being and it was a last ditch effort but Twilight can be a carrier still.
I bet you Celestia was being a complex god in that she was trying to get a resolve, found nothing, so instead of finding a way to incorporate the reproduction of infected like Pinkie to be a new species of pony, she betted on extermination. One thing I will mention is that insects will still live. Mammals that are tiny will evolve, it's basically the Cretaceous and the Cambrian explosions all over again.
